There are 54 Oni Stones to collect in Onimusha: Way of the Sword. You will be able to obtain Oni Stones through the exploration of various locations, looting chests, completing quests, Chance Encounters, Mysteries of Kyoto, and Oni Portals. The Oni Stones are used for upgrading your skills and are necessary for upgrading the Gauntlet.
All Oni Stone Locations in Onimusha: Way of The Sword
You will require the following upgrade items in order to complete the upgrade process and earn the Well-Rounded achievement. It is not possible for you to collect sufficient amounts of Oni Stones in order to complete the upgrade process for the Gauntlet in your first game playthrough. Your skill upgrade is transferable to New Game Plus, where you can collect Oni Stones.
Oni Stone 1
You’ll get this Oni Stone as a reward for completing the “Careful What you Wish For” mission.
Oni Stone 2
Look for a chest in Kyoto guarded by a Cleaver Genma. Defeat the Genma and open the chest to collect the Oni Stone.
Oni Stone 3
Complete “A Strength in Refuge” to receive this Oni Stone as a reward.
Oni Stone 4
Complete “Patching up the Pouch” to get this Oni Stone.
Oni Stone 5
You’ll receive this Oni Stone after completing “What Lurks in the Shadows.”
Oni Stone 6
Head to the Kyoto Imperial Palace and look for a chest tucked away inside an alcove. Open it to collect the Oni Stone.
Oni Stone 7
Complete the “Pale Lights in a Night Sky” Chance Encounter to receive this Oni Stone.
Oni Stone 8 + Oni Stone 9
Complete “The Roots of All Evil” to receive both Oni Stones as rewards.
Oni Stone 10
Find the chest to the west of Gojo Street – East Spirit Mirror. The Oni Stone is inside.
Oni Stone 11
Travel to the island in the western part of Kyoto. You’ll find a chest there containing this Oni Stone.
Oni Stone 12 + Oni Stone 13
Complete “The Roots of All Evil” to get this Oni Stone as a reward.
Oni Stone 14 + Oni Stone 15
Complete the “Ace Archer: Kiyomizu-dera Temple” Chance Encounter to receive both Oni Stones.

You will need to complete the second Oni Portal for this Oni Stone.

Complete the “Shadows Fall” main story mission to receive the Oni Stones.

You will find the chest containing the Oni Stone in the southern most area of Kyoto.

You get this Oni Stone as a reward for completing A Tempest at the Temple main story mission.

You get these Oni Stones as rewards for completing Ace Archer: Kiyomizu-dera Temple chance encounter mission which is available to you after completing the Bloodbath on the Bridge main story mission.

You get these Oni Stones as rewards for completing the Hidden Treasure No. 1 chance encounter mission which is available to you after completing the A Tempest at the Temple main story mission.

You get these Oni Stones as rewards for completing the Noisy Neighbors chance encounter mission which is available to you after completing the To Live is to Suffer main story mission.

During your exploration of the Cave area in Mount Oe, defeat the second Genma blocking the Oni-kui Mushi Barrier. Once the path is clear, look for a nearby chest containing the Oni Stone.

Start from the Castle Courtyard and head towards the Cave. Look for the first outcrop on the right. There’s a chest there containing the Oni Stone.

You’ll find it after completing Ace Archer: Mount Oe

Complete the “A Fishy Story” Chance Encounter to get both Oni Stones.

Head west of the Shijo Street Spirit Mirror to find a chest containing this Oni Stone.
Oni Stone 46
Travel to the southwest of Kyoto and look for the broken bridge. A chest can be found just north of it, containing this Oni Stone.
Oni Stone 47 + Oni Stone 48
Complete the “Ace Archer: Arashiyama” Chance Encounter to receive both Oni Stones.
Oni Stone 49 + Oni Stone 50
Both Oni Stones are inside the chest from Hidden Oni Treasure #5.
Oni Stone 51
Look for a chest southeast of the Kiyomizu-dera Slope Spirit Mirror. Open it to collect this Oni Stone.
Oni Stone 52 + Oni Stone 53
Head to the bamboo forest in the southern part of Kyoto. You’ll find a chest there containing this Oni Stone.
Oni Stone 54 + Oni Stone 55
Enter the room containing the Keep Area Spirit Mirror in Shanoah Castle. There’s a chest in the same room, and it contains both Oni Stones.
