All three endings come from the choice you make after beating the final boss. If you save your game right before the fight, you can reload and pick different options to see both Ending A and B without replaying the whole game.
Shoot the Pathfinder Ending

If you decide to shoot the Pathfinder, it means you’ve accepted humanity’s fate and in that acceptance, you find true freedom. To get this ending, finish the game and defeat the final boss. When you’re given a choice at the end, pick “Shoot Him. End it here.”
Save the Pathfinder Ending

If you spare the Pathfinder, he gets another chance but when he wakes up, he sees that Weronika has already started showing the first signs of the Change. Play through the game and beat the final boss. This time, choose “Spare Him. Let them go.”
Anew Ending

Since every timeline ends the same because of the Pathfinder’s choices, he comes to understand thanks to ND-3576’s words that Weronika might have a better future with her instead. This ending is only available if you’re playing in New Game+ (a second playthrough after finishing the game once). Defeat the final boss again, but now you’ll have a new option: “Begin Anew.”
